I always set a sub weapon when I can, I just have no idea what it is used for...

Shield is technically a sub weapon. I think you get the point of this one haha. It's for Guarding pretty much. It lowers ASPD when equipped(yes this is a negative, its not for damage haha).
Daggers have a skill tree that adds an extra hit to your auto attacks sometimes but it doesn't do like any damage. Otherwise this is the best option for most when they want to do damage. Dagger(yes there is a dagger named dagger) is the best Dagger for Knuckles users because of the Evasion increase. Probably really for everyone that uses daggers.
Arrows are for Bows and Bowguns and can only be used by them. They are the best option overall for them. They add attack and if they have an element I believe they also add that element to their weapon as well.
Magic Devices will mainly only be used with Staffs. When a Magic Device is the sub equip it shortens the MP charge skills time by about 1 second. They also all increase max MP which is a +. These can be used as Main weapons as well.

I believe you can actually use a arrow to allow you to use archer attacks on lets say a 1h sword, staff, knuckles or even bare handed.. Or at least in alpha thats how it was they may have changed it I will check more on it later.

The damage is way lower though, if you don't use a bow or bowgun as weapon. Of course, that is logical, without a bow(gun) you're just throwing arrows xD

I will add that you can use Knuckles as a sub weapon as well. Crystas in Sub Equips don't work xD. There is actually a great knuckle for a sub equip. Crafted(not dropped) Volcanic Knuckles. They give Mp Rec by attack+2 and motion speed+2% I think. Probably the best overall sub equip for damage for Bowgun users and 1H sword users. You can't double up on Knuckles sadly haha.

Sadly when you use a primary weapon as a secondary the stats don't apply. They do allow you to use the skills of the skill tree but thats it even the crystals in them don't apply. Im pretty sure they do this so there is a use for sub weapons and also why they are never slotted. If the primary stats and crystals still worked in the sub weapon slot there would be no reason at all for them and like you figured would make for very over powered combinations but they dont so things are still a tad more interesting trying to figure which sub weapon works best for you.

I still wonder what exactly Knuckles would do as sub weapons. Since Knuckle skills are all unrestricted right now. All of the sub weapons have a hidden property thus far, so I wonder if Knuckles increases mp regeneration or something.

As far as I have been able to tell from alpha on threw beta primary weapons in the sub weapon slot only let you use skills and effect the base damage for said skills. So that being said knuckles as a sub would only increase the damage of knuckle skills compaired to just using the skills without knuckles. Thus sub weapons with stats serve a purpose because using a throwing knife over equiping knuckles as a sub would give you a much greater increase in overall attack and also actually add there stats where as with a primary you dont get that benefit its almost cosmetic at that point other than allowing to use the skill tree of that weapon. To be honest using 2 different skill trees that require 2 primary weapons equiped will usually in about all cases lower your overall dps or whatever is tryimg to be gained will probably be effected more towards a negative than a positive gain. Not saying unique builds dont have there place they just require more to get a equal return.
