Just from looking at stats I would say prescience iii, but uroborous is a little more rounded in that it can also be used against dark mobs plus the -mp cost and skill delay don't hurt So I'd choose Uroboros? You would go uroborous if you don't want to get separate light or dark throwing weapons since it also has -mp cost which helps deal with the mp consumption but if you go purely single element then prescience iii should win because it has higher base atk, higher atk%, and I think if a weapon says it's an element it's something like +20% melee to the weak element so precience iii is equal to uroborous in that but just from the other stats it should be stronger against light mobs, you mentioned chakra which I think gives raw atk mainly from refinement value and int so not exactly sure where your getting matk getting factored into it but if matk does have an influence then uroborous may be better but if it doesn't have a large enough influence on chakra then prescience iii should still win

Misunderstandings xD
• Chakra adds ATK based on INT, not MATK. Raising MATK will not yield any increase in damage, unless you plan to use Holy Light and the like.
• You interpreted the stats of Uroboros wrong (pretty common problem for us non-jp speakers qwq). The translated stats should look like:
Uroboros [Throwing] Effect: ATK: 262-268 Melee +20% to Light&Dark, ATK +8%, MATK +10%, MP cost -20%, Skill delay -1 sec
• It seems to me that you're assuming that elements are only +10% damage to the weaker element? Since you said +30%, +20% coming from written stats and +10% from the element misinterpretation. Here's how it goes:
Dark/Light/Fire/Water/Wind/Earth Element = +20% damage to weaker element
Rock/Flame/Ice/Thunder Element = +20% damage to weaker element; +10% damage to Earth (Rock)/Fire (Flame)/Water (Ice)/Wind (Thunder)
Four elements = +15% damage to Fire/Wind/Water/Earth (not sure about this)
All elements = +10% damage to all elements (except Neutral)

Answering the question Uro vs Pres, I would choose Pres for damage since it has a higher weapon ATK and more ATK+% stat. However if you ask me personally, I would use Uroboros instead because utility > damage xD.

First, let's take a look at Chakra Lv1 formula (all info below from jp wiki):
ATK increase = (part of MATK) × 0.2 + (weapon refined value × 5)
Alright so it says "part of MATK." They also put a formula for that:
* Part of MATK = {(INT × 4) + (DEX × 0.5) -3}
So it's not based on MATK, but the stats that add MATK. Adding MATK+% wouldn't increase Chakra's effect at all. Then you mentioned (google translated):
When staff / throwing equipment is equipped, staff / throwing Weapons ATK Includes MATK increase due to smelting correction
I would interpret it as (cmiiw):
When equipped with a rod or a throwing weapon, MATK rises with the weapon's ATK including refinement correction.
... Which, if my interpretation is correct, just describes how throws and rods normally work, no matter the class.

Throwing with element or spec claws? Famine said something about Mephisto Claw, which makes me think spec claws deal better damage? BUT right at this moment I saw someone INT CRT DEX STR Build dealing 500k/1.5m - 2.6m Damage on Gate Keeper (YouTube). He was a Throw build. So what would give the highest damage?

Throwing gives higher damage, but is far less efficient for Asura, you'll burn through Asura so fast. Mephisto is a special claw, so it uses far less Asura and can stay on without recast for a longer period of time.
