First of all, let's say that Reborner's magic ninja guide is well made x) But it focuses on eqps (you can skip that part from mine, its pretty much the same ^^), pros/cons, well, all the things you have to know in practice x) I'd want to make something more theoric including new gameplays, and the visual part is in THIS VIDEO I AT LEAST MADE on my YouTube channel. About "Magic" ninja
Nope, it won't die with Silent killing. Why so? Because SK is lv300...that's why all of the infos here are relevant and will stay, allowing ninjas to go from magic based type to hybrid (sk) without using Stefly's book.
Also, a "magic" ninja isn't ever really magic as INT and DEX ups ATK with throwing equipments. Ninjas are meant to use both ATK and MATK, as we can see by the different skill dmg calculations (atk, matk, both.).

In my opinion, "The" legit ninja build. Provides ATK, MATK and crt damages. Adding str or glb only depends on you, your equipments and gameplay.

This build offers more survival skills. Indeed, you’ll be able to survive stun with your HP (great for utsusemi) or your evasion (great with makibishi). But Domination, SK and DoC will be less powerful.

Bunshin no Jutsu:
Creates 3 clones to protect yourself. You can’t go over 3 clones with this skills, and you can create only 2 clones when paralyzed. Clones aren’t available when stunned or blinded.

Desperate Move:
Heals your HP up to your Lv. If your current HP is less than 10% of your MaxHP, then you get an additional heal and 2 clones are created, up to 9.

The way a magic ninja uses his skills until Lv220 is the following: KATON NO JUTSU>RAITON NO JUTSU>EARTHSHAKER. Damages are upped by MATK and/or magic% equipments
Explanation :
- Katon no jutsu have a high chance of burning the enemy for a great duration. It also gives you a buff “Reflection”, reflecting some damages if you or your clones get hit.
- Raiton no justsu have a waaay smaller chance to paralyze the enemy, and for a short duration. It can deals good damages by itself, as dmgs goes up if the enemy is burnt.
- Earthshaker will deal high damages with a huge pierce through def if its activated while the enemy is burnt AND paralyzed. If the “burnt” and “paralyzed” status came from your own skills, Earthshaker will cure them. Also Earthshaker seems to be a Light&Dark element skill and it will deal smaller damages against these elements.
That’s why these three skills have to come one after another really quickly, or at least, the two lasts: unlike katon’s burning, raiton’s paralyzing is super short and when you will be done casting Earthshaker, the paralysis will be close to his end… Timing is super important for that ninja type.
At Lv 220+, you can get Domination: it’s a neutral magic attack dealing great damages, only available after the use of Earthshaker. If only one weapon is good for you, i'd advice to go for fake craft. If not, get wicktrace/sauro astel. And if you're really too rich for these two options, get all the elemental throwings. About dmgs, crt dmg% are more important than MATK which are more important than ATK. But of course, don't be too focused on one, remember ninja's bases...
How to play? Either rely on AVD and spam until all your clones got consumed, because SK consumes 1 clone per activation, or don't rely on it and then make sure to try to hit likie this: SK, get hit, SK, re-clone. Why? because the fewer clones you have, the higher the dmgs will be.
You will need about -4 second delay if you put STR instead of DEX and -1 or -2 with 256 DEX+. But don't forget bunshin no jutsu needs -2 second delay...you will use it, i guarantee it.

Moreover these are my very personnal thoughts, i will ask you not to think all i'm going to say is certain, because it's not.
-Ninja mastery, (passive lv300): You basically could think its gonna boost you as f*ck but...its very effect seems to be INT+3, AGI+6, CRT+3
-Ni rengeki lvl up, (Lv240): May proc a bit more ^^'
-Shadowcraft (passive lv280): It seems to have replaced former lv280 skill Echo (feel my pain). It seems to randomly saves a clone who should've been hit. It's cool but ECHO WAS DOUBLING DAMAGES OF KATON, RAITON AND EARTHSHAKER. Maybe they did implement Demon Yan as a substitute who could also highers others skills dmgs. But Demon's clones consumption really s*cks.
-Demon Yan (active Lv320): Buff of 8 seconds, apparently being longer with INT. It is pretty simple as its effect is, i'll only talk about Doc here, "your damage of DoC + these dmg × (0.3 × (your number of clones+1))".
Exemple, assuming your clones are up to 9 and that you deal 200k regularly, using this buff will do 200k + 200k× 0.3 × (9+1=10) --> 200k +200k × 3 = 800k. So basically at 9 clones, multiplying the DoC's alone dmg by 4.
Its activation consumes clones (from 9 to 3 i believe, maybe we can assume its 2/3 of your clones?) tho.
It also works with Katon and Raiton no jutsu, making damages x4.
-Silent death (active Lv300): It is an attack dealing physical dmg, tho it uses both ATK and MATK to calculate its dmgs. It is then well fit for throwing users as they need INT which, if DoC focused, gives decent MATK anyway, and if combo focused like, gives decent ATK anyway (i have like 1700 ATK in full MATK set, and can go up to 2000 in really cheap DoC set with lame crt dmg% and even lamer ATK% >.>). Moreover, its stated in the wiki that it only can be critical if using a throwing.
It also automatically consumes a clone. SO here are my thoughts:
Based on what i could read on JP blogs, crt dmg are more important than matk which are more importnat than ATK in SK's calculation. Let's say that the magic ninja INT DEX CRT who get lv300+ doesn't have to change his build at all...about builds:
Without DEX, you will need about -4 seconds delay. With 256 DEX or more, you'll only need -1 or -2...but get -2 seconds anyways because of other skills such as bunshin or earthshaker.
-Lvl ups of Raiton/Earthshaker (Lv260) and DoC/Katon (Lv280):
Gonna be gooooood! o3o
I mean at leasty you won't be disappointed, because these ones don't make you change your playstyle/gear/stats...x)
We may assume that katon lv4 will still be useless (i mean no new cast cap nor great dmgs), that DoC will up your dmgs like 1.5x, didn't check yet, that ESlv3 may do your MATKx25, that Raiton will up its dmg again and that the two latters will make you tear out your MPs.

Exemple, assuming your clones are up to 9 and that you deal 200k regularly, using this buff will do 200k + 200k× 0.3 × (9+1=10) --> 200k +200k × 3 = 800k. So basically at 9 clones, multiplying the DoC's alone dmg by 4.
Its activation consumes clones (from 9 to 3 i believe, maybe we can assume its 2/3 of your clones?) tho.
It also works with Katon and Raiton no jutsu, making damages x4.
-Silent death (active Lv300): It is an attack dealing physical dmg, tho it uses both ATK and MATK to calculate its dmgs. It is then well fit for throwing users as they need INT which, if DoC focused, gives decent MATK anyway, and if combo focused like, gives decent ATK anyway (i have like 1700 ATK in full MATK set, and can go up to 2000 in really cheap DoC set with lame crt dmg% and even lamer ATK% >.>). Moreover, its stated in the wiki that it only can be critical if using a throwing.
It also automatically consumes a clone. SO here are my thoughts:
Based on what i could read on JP blogs, crt dmg are more important than matk which are more importnat than ATK in SK's calculation. Let's say that the magic ninja INT DEX CRT who get lv300+ doesn't have to change his build at all...about builds:
Without DEX, you will need about -4 seconds delay. With 256 DEX or more, you'll only need -1 or -2...but get -2 seconds anyways because of other skills such as bunshin or earthshaker.
-Lvl ups of Raiton/Earthshaker (Lv260) and DoC/Katon (Lv280):

I mean at leasty you won't be disappointed, because these ones don't make you change your playstyle/gear/stats...x)
We may assume that katon lv4 will still be useless (i mean no new cast cap nor great dmgs), that DoC will up your dmgs like 1.5x, didn't check yet, that ESlv3 may do your MATKx25, that Raiton will up its dmg again and that the two latters will make you tear out your MPs.

-Moreover from that point, all the casting times are maxed, so don’t use plenty of -%cast time eqps in order to reduce katon or other’s casting time. Casting time cap of Katon is 2 seconds and all the other are at 1 second.
-Earthshaker's damages, at Lv1, deals around 15 times your MATK, and Lv2 around 20 times your MATK with the combo. (Ex:2000 MATK does around 30k dmgs with ES Lv1 and 40k dmgs with Lv2)
-You can deal "double spellburst" if you have any item that allows SB on you: It's a spellburst attack spellbursted... I'm not sure where it comes from though, maybe from Ni rengeki, or hidden ninja stat...
- Really not sure for this one: chances of dealing ailments may be up to DEX and/or HIT....
-Pretty useless, but Katon Lv3's MP cost' is the same as Raiton Lv1's one, and Raiton Lv2's MP cost is same as Earthshaker Lv1's....I hope Raiton Lv3 MP cost won't be as much as ES2 x.X
-You won't ever have as much ATK as a warrior class with equivalent stats/gear or MATK as a mage class...ninja is "weak" by nature (according to Asobimo), and was meant to use both ATK and MATK.
-Full combo, at least on megas, is a higher DPS than just spamming Domination
